I recently had the same problem (coincidentally, also running Bontragers). Eventually I tracked down the culprit - a tiny sliver of glass embedded in the tyre. It was so small that when the tyre was off the wheel the glass just diappeared back inside the tyre material! But clearly, with every rotation it would be pushed out into the inner tube, eventually puncturing it.
The standard 'fingers around the inside' search approach didn't track down the troublemaker. It took a determined close inspection of the outside of the tyre, including bending the tyre to open EVERY slot between every tread lug!
I get about 2000 miles out of my Bontragers (and I rotate front to rear to even up wear).
