Everything may be fine and it will just take a little while
to get used to riding. If you are convinced that something
besides your ability to ride for two hours at a time is at
fault start with bike fit. Make sure your saddle isn't too
high (a likely culprit if you have any abrasions), is level
and that you have a comfortable reach to the bar. If you
search, you can find a million articles on bike fit, but
sheldon brown does a really nice job.
Be sure and stand on occasion when you ride. No one makes a
saddle you can sit on for two hours straight and enjoy.
If it is the saddle, unfortunately, it is trial and error.
