Try this: throw on another pair of pedals and see if the creak vanishes. If it does, your hypothesis
is correct. If it doesn't, try removing and reinstalling your bottom bracket and cranks.

Why weren't your cranks torqued? Because you were jumping on them to take them off and they're
ruined forever now?

Take the pedal apart, grease the hell out of the spindle, and reassemble. This is way too easy with
some pedals (read as: the glorious Eggbeater), but can be a pain with some designs.

If it happens in the same part of every pedal stroke, check your front derailleur cable end isn't
sticking out and dinking your crankarm every revolution.

It's probably a worn bushing/bearing in the pedals...which can possibly be smoothed over with a
regreasing. If these are some cheapies you got free, replace 'em. If you're clipless find some '02
Eggbeaters (online for about 60, shop maybe 80) and if you ride flats, my favorite is the Sun
Ringle ZuZu.

I've had Shimano splined fail that way. It's why I switched to ISIS (the taper). Once the splines
get slop, they can't be tightened and just gradually get worse. And, the cheaper, light cranks are
the worst for this because the metal's soft -- especially with XTR splines which were shorter than
XT splines.
