I took a closer look at my Mizuno Precision shoes. They don't seem to have the same sort of cooling system that the Rider has. They have holes cut into the outsole (flex grooves of sorts) but unlike the rider, no clear pathway for air/water.

Yeah, I noticed that when I took a closer look at the rider. I think it's not the grooves that cause the water to get in, it's something else, probably the "intercool" technology.
If you click on where it says "intercool" on the wave rider page, it shows where the exhaust vents are.
I have a pair of wave riders and wave precisions with me right now, and I have checked this -- the wave rider has these little vents, two under the arch (as shown in the diagram), towards the side of the outsole, and also two in the heel (sort of hidden underneath the wave thingy). The precision doesn't have these.

I see 'em, but I don't think that's where the problem originates. When I remove the insole, the staining (yeah, this subject is getting messy and unpleasant) is right under the forefoot/toe area, so I'm guessing water ingress commences somewhere under the forefoot where there are two cut-outs - ? flex groves? - in the rubber sole which expose the EVA beneath. I'll further hypothesize that there is no adhesive in this area, thus the nasty water molecules all hitch a lift on the bus driven by Mr Capillary and rush upwards towards my nice dry socks.

I suppose you've already considered putting some kind of rubber glue in the flex grooves with a view to sealing them off ? Just a thought.
