Yep, that bit (the stem) extends how far you have to reach for the bar.

The tube is part of the fork, replacing it would mean getting a fork with
a longer tube attached.

Ah, now you're getting into the world of custom built frames rather than
stock frames. On stock frames the options are much more restricted but
most (?) people find they can get a reasonable fit adjusting what they
can, i.e. saddle height/angle/forward-back, stem length/angle, steerer
tube length, frame size (including top tube length) & crank length.
Most of these changes would require swapping components or frames. People
here seem to have jumped on you needing higher handle bars. I too have
had back pain from drop bars but have absolutely no problem on my
mountain bike even though the saddle is considerably higher than the bars
(it's also a Cannondale). Remember that drop bars put you in a much lower
position than flat bars.
The only way to check is to get your bum on the bike and take it for a
ride. If the shop won't let you do that, take your business somewhere
else.
