How is Team Classification calculated?

Top three per stage, not top three on GC.

I do the math and the top 3 postal guys are 40 minutes back while the
top 3 T-M guys are 52 minutes back, so how in the world is US Postal 5
minutes back of T-M? Should T-M be 12 minutes back of the Blue Train?

I'm not positive, but they may calculate using top three times from each stage, this could explain the difference.
