Problem tuning through the frame cables,HELP

All the points are there... except maybe that most Shimano shift housing is far from being the best. High quality housing, properly trimmed and finished makes a big difference. I use a "Dremel" tool with cut-off wheel to give a nice clean cut at cable ends.
You may need to carefully drill out frame fittings so they don't squeeze cable ends. It is very important that the cable runs smoothly and freely inside the entire route from shifter to derailer.
Some frames are set for 4 mm diameter shift cables... Trek's site won't respond at this time... so I can't see the particulars on HILO. The best shift cable housings I have used are 5 mm diameter; however you may need to do some careful modifications to make the 5 mm housing fit properly.
You might be able to isolate the "problem" be sectionalizing the installation and test pulling the cable.

I like the way Avid FlaK Jacket works. Tough stuff and not the easiest to handle, but it works great. There are competitive products that use the same technology, but I haven't used them.
Campagnolo 5 mm derailer housing is also quite good and easier to work with.
Most local bicycle shops don't show the expensive/high quality stuff, but most can source it through their distribution. You can go to Quality Bicycle Products catalog to see what they carry or just call your favorite LBS an tell them what you are looking for.
