Several of us are considering a summer road bike trip maybe something like Budapest-Vienna-Prague. Maybe share cost of a van for sag wagon & transport stuff between lodgings (take turns driving?). Any sources of info/recommendations for a route something like that? What time of summer would be best. I did it a few years ago. There is a group called Czech Greenways (pragueviennagreenways.orgpragueviennagreenways.orgOpen ↗) that provides maps of hiking/biking routes you can use. However I found it much simpler to just go with the Michelan maps.
I wouldn't worry about it getting too hot in the summer. And Prague will be overrun with tourists almost year round. A really nice ride into the Czech republic from Austria is to go north along the river from Linz into Ceske Budejovica. Summer is a nice time to go because a lot of locals hang out on the river. Also, be sure to check out the ossuary at Kotna Hora, about 70km east of Prague.
There is a bike path (radweg) along the Danube between Budapest and Vienna. Get the Bikeline guide (bikeline.atbikeline.atOpen ↗ then click on bikeline Radtourenbucher, then Osterreich, then on Donau-Radweg-3) . I have not cycled that section so I do not know how good it is, but I have cycled the section from Passau to Vienna (see my photos at webhome.idirect.comaustria1.htmOpen ↗ ).
I would suggest September for the reasons you mention. I went in October and a couple weeks earlier would be better.

I agree but that's a serious climb out of the Danube valley from Linz. You can reduce it by about a third by taking the funicular tram. And don't forget to check out the Ars Elctronica Museum of the Future while you're there!
