Mounting a Topeak rack

I feel that 3-4 inches clearance is about right. Plenty of room for fenders.
A good place to wedge in a battery pack for lights using Velcro or
something.
Panniers aren't a problem unless you have 16" wheels.

Maybe, like if it causes whatever's on your rack to obscure your rear
blinky, or if it sticks up to the point that it interferes with your
seating.

Maybe, but I wouldn't worry about it. If your rack mounts are higher
than usual, then your rack will mount higher than usual, regardless of
model.
