Took the bike in for some minor work and (yay) somehow it cured the noises that seemed to be coming from the saddle. Have lived with the intermittent clicking for several months...kept forgetting to try and tighten the saddle after the ride (d'oh).
Problem is, now the pedal just barely clips the front deraileur. I can see it hitting. Should I just push the bottom of it in with my thumb, or try to adjust it with the set screws? The shifting is fine.

The pedal should be screwed into the outside of the crank, not the inside. And it should be well above the front derailleur unless you're using 130mm cranks. Assuming you mean the crank is hitting the derailleur, then either the derailleur is way too far outboard (in which case you would probably throw chain when upshifting) or the FD is toed in too much or bent. The traditional solutions to this problem are (a) ask on rec.bicycles.tech where this question belongs, (b) take it back to the gorillas at the shop and ask them to put it back in the right place, (c) read Sheldon Brown's webpage on "derailer adjustment" (yes, he spells it that way).
Or you can just ride around in the small-small combination all the time like everybody else does.
