While I'm pedaling, there is an occasional clicking sound that comes and goes every few seconds. It's at the bottom of the pedal stroke on both sides. It'll happen for a few seconds, and then stops for a few seconds. I can't find anything that is coming in contact with the chain that shouldn't be. And it usually happens in gear 5 in the back. That makes me think the clicking is in the back, but it feels like it's in the front since I can also feel it in my feet when it happens. It's not loud or anything, but it just gets on my nerves enough to make me change gears just to make it stop.

Search this forum, tons of replies already posted. In a nutshell; some components which could be affecting it are 1) pedals, 2) cleats, 3) bottom bracket. My .02 here folks. Any post that starts out with "I just bought a new bike from my LBS....." should immediately be answered with "well take it back to your LBS." If you had problems with a brand spankin' new car bought from a dealer would you go to a chat forum to figure out the problem? Nah, you call up the dealer and say "fix it". OK, end of soapbox.

And I would take it back, but like I said, they weren't easy to deal with in the first place when I bought it. It was fine when I test rode it. Then they did their "final checks" of it before letting me have it, and I got it home and discovered the gear shifters were completely out of adjustment. It was up to me to put them back in order. They just don't have my confidence!
But they have your money!!!! Make them do their job. Lesson learned for the future, but hold their feet to the fire for now. Anyway, check pedal tightness, bb tightness. What kind of cleats are you running?

Try removing and replacing your rear tire . Make sure is aligned properly and increase the clamping pressure of the skewer. (Do not overclamp).
Anything else (BB tightness, lube or pedals ) I would demand fm the LBS that they repair it or you will file a complain to the Better Business Bureau or Consumers Affair in your city.

I had a similar problem that seemed to get louder the more effort I put into peddling. I feared it was the bottom bracket but as it turned out I had a couple chainring bolts that needed tightening. If your LBS didn't tune the dereailuer properly, then perhaps they didn't tighten everything properly as well.

Capwater is right. It's probably not anything that you couldn't take care of yourself if you had more experience working on bikes. But it sounds like you don't have a whole lot of experience. One advantage of buying a bike from the LBS vs. eBay, mail order, etc. (especially for the inexperienced) is that you get the service of the shop. Most shops will offer free tune-ups, etc. with the purchase of a new bike. You should take it back there and make them take care of it. Don't take no for an answer.
If your pedal tension is low tighten it just a bit and if it is tight that sound could mean that one of your bearing cups has a slight bend in it and at a certain place in your pedal stroke the bearings will be forced through that bend and hit the other bearings. Take your bike to a LBS and have them look at it.

Thank you all for your advice! I don't have cleats on my pedals. I don't know what kind of pedals they are; just the standard ones that came with the bike. Nothing fancy. It's a Giant Boulder SE 2005.
I will check for any loose bolts as suggested and take a ride to the BS where I got it. Actually, it a Scheel's All Sports. Hopefully, they'll be willing to help me with it.

If the dealer is too obstructive, you could try contacting the national Giant distributor office.

Dude, you seriously lucked out! I got screwed by Dodge because of a blown head gasket to the tune of $550 that was suppossedly covered by their 7/70,000 plan.
