Unless you are really, really fast, it probably isn't going to matter at all. I guess I'd go with the more aero rim. And if they're the same, then I'd go with the one with the lightest rim (not lightest total weight).

Use the rims with the deeper rim cross section: all else being equal, below 24spokes there is little difference (if any) in wheel aerodynamics.

The rim depth are the same on both wheelsets 28mm. Since I have my PR with the R540's and never TT with the Alx 320's I'll more than likly use the R540's. At the age of 61, I'm just trying to better 33:05 for 20K. As you can see I'm looking for 6 seconds.
