I recently bought a road bike with a double crank and Shimano Ultegra brifters. When I shift from the small to big chainring, it takes two clicks. If I do both clicks at the same time, the shift is super smooth. If I do them separately, the chain grinds until I do the second click. When I shift from the big to the little, it only takes one click (and it's smooth). Was my bike set up improperly or something? If not, what's with the intermediate shift?

Hehe. I asked exatctly that same question about a year ago. Don't worry it's a feature. Or in other words it's a trim function. You can trim your FDR to not rub against the chain when you are starting to cross it. Ie big ring fairly big cogs, small ring fairly small cogs. I noticed it in the beginning and haven't thought much about it since. I guess in normal gearchanging you don't really need it much.
Since the Ultegra shifters (unlike the Dura Ace) are the same for both the double and triple front derailleurs, I think that what you are seeing is the trim shift normally used (and needed) for trimming the middle chainwheel with the triple.
