I have a new 8 speed Shimano IG chain. When putting it together I knocked the orignal peg out. After fiddling around I could not get the peg back in, so I bunged in a replacent. The silly thing is that the replacement is about twice as long as it should be.
Do I leave a bit hanging out each side to catch on things, or am I meant to snap it in half? (and which half should I keep?).

Push it in until it clicks -- then snap off the half with the rounded tip. I suggest you get a SRAM power link though, as the Shimano-sacrificial-chain-pin is a right PITA after a while (and a rip off).
