One of the first differences to notice between the two is the component packages. The Marin comes equipped with Shimano Tiagra, and is a triple (has three chainrings--easier gears to pedal). The Specialized is equipped mostly with Shimano 105 and is a double. The other significant difference is the full al frame (Specialized) versus the al/cf frame of the Marin. The best thing you could do is obviously ride both frames and then make your choice. If you can't do that though, take a look at what kind of riding you will be doing. Do you live/will you be riding in mostly flat areas, or do you have mountians nearby that you plan on riding in? If you live in a mostly flat area, you may not have much need for a triple. Do you plan on attempting racing at any time in the near future? In this situation too, you may be better off with the Specialized.
I have never ridden either bike myself, but I have heard many people praise the Specialized bikes recently, but have never heard too much about Marin. From what I have heard, the seatpost in the Specialized is supposed to help out quite well with transferring less vibration to the saddle, and this may about equal the vibration dampening ability of the seatstays on the Marin.
