He seems to have very badly disrupted digestion: would it be a good idea to get him on a high-dose regimen of vitamin and mineral supplements?

If he's having gut problems, pouring pills into him wouldn't be first on my list. I'd try an elimination diet, first. Start with starches, wheat first, then work on through the list. You can google up a protocol for doing it.
Also consider whether it's truly lupus or an infectious disease causing lupus like findings, like tick borne diseases can.
