just aquired a set of Bellweather panniers circa 1979. They are musty smelling and kind of stained. How would I go about cleaning them up and getting ride of the odor?

Wash the inside with a dishwashing solution and/or baking soda ... rinse well ... let dry ...
If still musty smelling, spray the inside with some Febreze.
To limit/prevent a musty smell in the future, put a charcoal briquette [new/plain & NOT "self-starting"] in a small paper bag (x2) AND place one in each pannier.
Don't worry about stains on the outside of the panniers.
