Ever since I started cycling my knees pop within the first 5 minutes. Is this a good or a bad thing and will it eventually go away with more cycling?

Do you have the seat at the correct level?

I think so.. my boyfriend adjusted it for me because my legs should have been straighter than they were. How straight are my legs supposed to be?

my knee gives one good POP in my first several turns of the crank - but I've had knee problems since I was a kid.
if it doesn't hurt, it's probably no big deal. if it hurts, go see an orthopedist.
your seat should be high enough so you can get good extension for climbs etc but not so high that your hips rotate on the seat because you have to stretch to reach the pedals: "slight bend"
