The flange is the lip on the hub where the spoke heads hook through. Low flange hubs have a small diameter lip. These are your typical road hubs. High Flange hubs huve a much larger diameter lip. These were common 15-20 years ago and prior to that. There is much debate over the two designs. Which one makes a stiffer wheel, blah, blah blah. It think it's really splitting hairs. Myself though, I prefer high flange hubs. I do think it makes a stronger wheel, but i like it mostly for the way it looks.
