Some bike shops do swap parts, some don't. The bikes come with stems and bars spec'd to the particular frame size to fit the majority of people out there. Since the bicycle company has better buying power than the LBS, the parts for the bike company aren't as expensive as it is for a bicycle shop to order the parts. Personally, IMO, the cost of customer retention is paramount and I would swap out parts evenly (unless they're an upgrade), and have done so when I worked at an LBS. Unfortunately you're in predicament with frame size and I would just pay the difference if I were in your shoes. (and probably find a different LBS!!)

Ok to further add fuel to the flame, the difficulty is that this shop is not your parts kind of shop, they do more bike / tune up business. they've only upgrade parts, compared to what is hung on the bike for bar and stem. their solution is that I do have a stem and bar, they will give me $50 for it, and considering I bought the stem and bar on ebay for 25... I'll call it profit. That and the fact that I paid 1500 for my R800 including upgrades of the drive train to Ultegra, and I have been allowed 2300 for the bike, I cant complain. But I am cheap, thanks for your replies. As I was told when I was a kid, unless you ask, you cant complain.
