I have a Giant ATX MB, and when I change from the small cog to the second cog, it just clicks in, however when I go from the second cog to the third, I have to hold it in, and wait till the chain transfers.

Should it just click , same as the first 2 cogs ?

It should. Try turning the adjuster on the back of the rear derailleur a quarter of a turn anti- clockwise to increase the cable tension.
I take it you are referring to the front gears where this situation isn't unusual. Tightening the cable slightly may help but if you overdo it the chain will rub inside the derailleur. Cheers Colin

Most shops include a free 100 mile or 1 month check up to adjust for these issues. It is also a good time for you to get the next "lesson" in the care and feeding of your bicycle.
