I am now up to about 3.5 miles per run, but have been ill for the past few days and have been unable to run since Sunday. Will I loose some of the (little) endurance that I've built up in this short of time?
In other words, should I be able to pick up right where I left off or should I plan on scaling back a little?

Rule of thumb is that if you take 5 days completely off, you'll lose 1% or so of your conditioning -- basically no change.
On the plus side, any aches and pains you have will subside, and you'll certainly be rested.

I would add to that rule of thumb any effects of having been ill rather than merely inactive. Resuming too much/too hard/too soon can lead to a relapse. bj
