    No prologue that I am aware of.
    It appears there are time bonuses. Fine.
    But place 4 in the stage becomes place 5 on GC and vice versa.

    How?

    Ever heard of intermediary sprints giving time bonuses? This happens in
    some stage races.

    Bingo! That appears to be it. Strange how no other places were
    affected.
