Okay, so i have a problem. I'm 5' 3 and am trying to decide between a 47cm and 51cm bike... I almost feel like i'm between these sizes.... it that weird? I really prefer the 47cm but from what i've read on here everyone riding that size is 5' and under. I'm really not sure what to do... and on top of that I work at a bikeshop and the guys I work with haven't really been much help. This is my first road bike.... I ride the trails a ton, but have decided to commute to work. So I'm not totally comfortable with a road bike in general.... is there tell tale ways to know which size would work best?

We have no idea where ou are located, not stated in your details. However, in Austraila we have many brands of Flat Bar Road Bikes, more suitable for the beginner on the road. Size, it could be a compact frame you are looking at, if so, then 50cm is way too big. Look at other brands, go to a different shop.
Also consider a bike with smaller wheels, a Felt 47cm 650c SR 71 is a good option. There are many lasies geometry bikes out there, Felt, Giant Trek etc, and if you prefer a MTB put some Conti Sport Contact Slicks on one for the road.
